(In the game, Jaden can be chosen as male or female. For the sake of consistency, Jaden will be referred to as a male character.)
Jaden built his first lightsaber without the guidance of a Jedi, an unprecedented event, before joining the Jedi Academy on Yavin IV. A conversation about this lightsaber led to Jaden befriending fellow padawan Rosh Penin while travelling to the Academy. After having their transport downed, Jaden and Rosh find their way into a temple, where Jaden sees someone with a large scepter before being knocked out. When he awakes, he meets Luke Skywalker and Kyle Katarn for the first time, being sent to the Academy afterwards where he begins his training. Jaden and Rosh become the apprentices of Kyle Katarn. Jaden quickly established himself as the best student at the academy.
While his first missions consist in simple errands across the galaxy, complying with the "training by doing" Academy policy, it soon becomes clear that there is a new Sith menace on the horizon as dark force energy is being syphoned from several places. The Sith cult Disciples of Ragnos, led by Dark Jedi Tavion, attempts to resurrect the Dark Lord of the Sith Marka Ragnos by transferring enough Force energy into his sarcophagus via the Scepter of Ragnos. While investigating, Rosh is captured and later turned to the dark side, and Jaden eventually battles and beats him inside the late Darth Vader's Bast Castle on Vjun, until Tavion, an old enemy of Katarn's, interferes by disarming Jaden and Kyle with dark force powers. Tavion pulls Jaden's lightsaber from his grasp and slashes a wall to allow herself and Rosh time to escape. The wall breaks up, and Kyle uses the Force to hold the falling debris while Jaden uses Kyle's lightsaber to cut open the floor to leave.
After returning to the Academy, Skywalker makes Jaden a Jedi Knight; he builds a new lightsaber (Player can choose to build a standard lightsaber, double-bladed lightsaber or dual sabers), but Kyle warns him about rage and how that leads to the dark side. Rosh later sends a distress signal from an Imperial facility on Taspir III and is picked by Katarn and Jaden, who in turn try to rescue him, despite some reluctance from Jaden. Inside the facility, the pair split up and Jaden finds Rosh before Kyle. Rosh turns back from the dark side, but in his anger from Rosh's earlier betrayal, Jaden threatens to kill him, with Kyle telepathically trying to convince him not to do it, and Alora, Tavion's apprentice, telling him to strike down Rosh. The player has a choice to strike down Rosh (turning to the dark side) or to deactivate their lightsaber (staying on the light side).
As no further games in the series have been developed as of yet, it's not clear which path will be considered part of the larger continuity: forgiving Rosh and putting his lightsaber away (light) or slaying him (dark), but as this happens close to the end of the story, it doesn't make a deep impact in the following levels. Furthermore, Jaden appears around the New Jedi Order series helping Jan Ors, which means ultimately Jaden remains on the path of light (or comes back to the light side).
- If Jaden stays on the path of light, Alora attacks Jaden and, in the ensuing fight, slices off Rosh's arm. The fight continues and Jaden kills her. Katarn finally arrives and takes Rosh to a bacta tank, instructing Jaden to go to Korriban and stop Tavion from resurrecting Marka Ragnos. With help from the remaining members of the Jedi Academy, Jaden fights his way from the tombs to the valley, killing scores of Sith Reborns in the process. Jaden finally makes it inside Ragnos' chamber and interrupts Tavion before she fully transfers all the Force energy from the scepter to Ragnos. Tavion and Jaden have a vicious duel in which Tavion simultaneously uses both her lightsaber and the scepter. Jaden defeats her but isn't able to stop her before she resurrects the ancient Dark Lord of the Sith, who possesses her body. A Sith Sword is revealed to be hidden inside the scepter of Ragnos, which the risen Marka Ragnos uses to attack Jaden. After a long duel, Jaden succeeds in defeating Ragnos and destroying the scepter. Ragnos loses his power and leaves Tavion's body to return to his sarcophagus, killing her in the process. After leaving and sealing the tomb, Jaden is greeted by Skywalker and Katarn, and the New Republic sends battleships to destroy the Imperial Star Destroyer in Korriban's orbit. Back on Yavin IV, Jaden is reunited with Rosh, who now has a cybernetic arm and, having been redeemed, is allowed to train as a Jedi again. Skywalker says the remaining cult members have been rounded up, as they lost their control over the Force after the scepter was destroyed. Jaden is praised for his heroism and his devotion to the light side, and when Kyle asks Jaden if he is ready for another mission, Jaden chuckles and replies, "As luck would have it, I am!"
- If Jaden kills Rosh, he is invited by Alora to join the Disciples of Ragnos, but he refuses to share the scepter's power and decides to take it for himself. He kills Alora and departs for Korriban. As he is neither aligned with the Jedi Academy or the Disciples, Jaden fights his way through members of both factions to confront Tavion. After defeating her, he grants her request and kills her, unlike his former master who had spared her. Kyle arrives shortly after and they engage in a vicious lightsaber duel. When Katarn is distracted, Jaden uses the scepter to knock him to the ground and then to throw out the ceiling above him. Scepter in hand, he escapes and hijacks an Imperial Star Destroyer (killing its commander in the process) to leave Korriban. Kyle is found alive by Skywalker, and he decides to take leave of the academy to search for Jaden; Luke mentions he can still sense good in the former knight. The game ends showing Jaden on the hijacked Imperial Star Destroyer looking out into the vastness of space with the Imperial March theme song playing in the background.
After the Vong Invasion, Jaden assists Jan Ors in her search for Kyle Katarn, who has disappeared in the Clacis Sector while searching for evidence of the return of the Sith.
This official role-playing game supplement seems to suggest that the Light Side ending is part of the larger EU continuity.
